Is your battery good and sufficiently charged? A low battery having enough juice to engage the relay but not enough to engage the starter is the most common cause of starter relay clicking in my experience.

 

Hi, I ordered a new relay because one of the wires, the red one, has apparently been over heated and, the connector is black. The relay has about 13 volts going in but, only 6 coming out when I hit the start button. I also bought a new battery and will install it when the relay arrives. Hopefully that's the problem. The bike will crank a couple of times but, won't start. Thanks for any information.

 

Sounds like the relay is fine and the battery is the issue. Whats the voltage at the battery drop to when the bike is actually cranking?

 

The battery is definitely shot, it dies out quickly after a few cranks even though the charger says its completely charged. My friend whose had many Valkyries thinks its the kill switch. We'll see.

 

If the bike is cranking but not starting while in neutral without throwing any codes, that is certainly possible. The kill switch is a common problem on these bikes, I disabled mine because it killed the bike a couple times while riding.
